If by "everything" you mean all of his demonstrations on chopsfromhell, then yes, he does alternate-pick everything. His unusually fast and controlled picking is his most unique ability, and that's what he's chosen so showcase. Look at it the same way as Wylde's artificial ("pinch") harmonics, Eddie's tapping, and Yngwie's sweeping.

As far as the Vai vs Satch dispute, I actually agree with the Satch-lovers. I vote for Vai because I based my decision on who I thought was the most overall skilled as a player. If I were to decide based on who I'd rather listen to, Satriani would take it. Vai is an absolutely amazing (and innovative) player, but most of his music isn't very fun to listen to unless you're specifically wanting to hear someone rip a guitar to pieces. You can have Hendrix playing only one or two notes a second (squeezing every last drop of emotion out), and then Malmsteen playing 32897424 notes a second, and 9 people out of 10 will prefer what Hendrix is playing.
I'm surprised nobody has brought up Paul Gilbert yet.
