There's quiet a few differences.

The fly will have a different feedneck, "flypaper griptape" 2.7 board software which you can upgrade a stock board to.

Not to mention, that the fly will have the Magno internals. along with a different trigger from the standard A1.

3-piece eyes come with the Fly as well.

I'm sure there's other things that I'm forgetting, so I'm just naming what I can remember off the top of my head.

The primary difference is the Magno valve system and ram. They are a big improvement over the stock internals, but the latest D-Lite valve, STR ram and Booster 2 bolt would be preferable to either of them. TyeStick pretty much covered everything else. The cosmetic milling on the Fly is also different, obviously, and the mini-reg is on the Fly is standard threaded so that you can swap it for the reg of your choice without having to buy a separate VRA like the stock A1.
