Try cropping off the parts of photos that you're getting trouble from before sending it to be merged. If you're exporting from Lightroom for ICE, you can also try reducing the export size. The trouble is part because there's stuff that's in and out of focus and part because there's a lot of geometric shapes that confuse it. If you really want some direct control, Hugin allows you to set the anchor points that overlap.
