I have a standard 4500 psi ball valve regulator, NOT the pro version. Can I switch the gauge and fill nipple around to make it more comfortable or do they need to stay where they are?

you can as they are both 1/8 npt ports but not recommended as the air holes are in a different location and over time this can wear out the ports and regs faster

Not recommended and a pro or ninja reg set at low pressure is the best option
