Valve cover gaskets, oil filter housing gaskets, axle seals, front axle boots for x drive, front control arm bushings, broken rear springs, bent wheels, window regulators, central locking problems with the switch and general module (expensive), oil separators, water pumps, torn intake boots, faulty air mass meters, and thermostats are all extremely common stuff seen on e46. Some of it can be easy for the most part (valve cover gaskets), and some of it can become very expensive.
Overall they are solid cars as long as they are upkept as problems begin to happen. The thing with BMW is that if one thing is allowed to continue to become a larger and larger problem before it is addressed and repaired, the repairs tend to snowball. I've seen relatively minor issues with our cars allowed to continue as the customer doesn't think it's a big deal, and them end up with much larger bills when that part finally fails completely and takes a lot of other stuff with it.
