While there is some common history in RCC, as was said - the Pope and papacy is not the head of the Christian church. they may proclaim universal church leadership in Christianity, but that has not been the case, from the beginning. even in the earliest Christian Churches, there has been "denominations", or sects of Christianity. In this case, the point is that there has never really been a single organization that was "the" Christian Church. Even if the Petrine idea (papacy) was a universal Christian leadership, that still doesn't mean all of Christianity followed or believed how that particular leader (depending on which crusade you are in reference) lead.

I can think of 2 off the top of my head that were related almost directly to the pope. But mostly the crusades were done IN THE NAME OF religion by a emperor or king. Not that said religion was gonna step in and say "hey...ummm...mind not involving us?"
